The Weighted Histogram Analysis Method for Free-Energy Calculations

چکیده
The Weighted Histogram Analysis Method (WHAM), an extension of Ferrenberg and Swendsen’s Multiple Histogram Technique, has been applied for the first time on complex biomolecular Hamiltonians. The method is presented here as an extension of the Umbrella Sampling method for free-energy and Potential of Mean Force calculations. This algorithm possesses the following advantages over methods that are currently employed: (1) It provides a built-in estimate of sampling errors thereby yielding objective estimates of the optimal location and length of additional simulations needed to achieve a desired level of precision; (2) it yields the “best” value of free energies by taking into account all the simulations so as to minimize the statistical errors; (3) in addition to optimizing the links between simulations, it also allows multiple overlaps of probability distributions for obtaining better estimates of the free-energy differences. By recasting the Ferrenberg-Swendsen Multiple Histogram equations in a form suitable for molecular mechanics type Hamiltonians, we have demonstrated the feasibility and robustness of this method by applying it to a test problem of the generation of the Potential of Mean Force profile of the pseudorotation phase angle of the sugar ring in deoxyadenosine.

The calculation of the potential of mean force using computer simulations
The problem of unbiasing and combining the results of umbrella sampling calculations is reviewed. The weighted histogram analysis method (WHAM) of S. Kumar et al. (J. Comp. The method is illustrated with molecular dynamics simulations of the alanine dipeptide for onemad two-dimensional free energy surfaces. The results show ...
متن کاملConvergence and error estimation in free energy calculations using the weighted histogram analysis method
The weighted histogram analysis method (WHAM) has become the standard technique for the analysis of umbrella sampling simulations. In this article, we address the challenges (1) of obtaining fast and accurate solutions of the coupled nonlinear WHAM equations, (2) of quantifying the statistical errors of the resulting free energies, (3) of diagnosing possible systematic errors, and (4) of optima...

Recently, we have introduced a new method, metadynamics, which is able to sample rarely occurring transitions and to reconstruct the free energy as a function of several variables with a controlled accuracy. This method has been successfully applied in many different fields, ranging from chemistry to biophysics and ligand docking and from material science to crystal structure prediction. We pre...

The thermodynamics of ligand-protein molecular recognition is investigated by the energy landscape approach for two systems: methotrexate(MTX)--dihydrofolate reductase(DHFR) and biotin-streptavidin. The temperature-dependent binding free energy profile is determined using the weighted histogram analysis method. Two different force fields are employed in this study: a simplified model of ligand-...

The weighted histogram analysis method (WHAM) is a powerful approach to estimate molecular free energy surfaces (FES) from biased simulation data. Bayesian reformulations of WHAM are valuable in proving statistically optimal use of the data and providing a transparent means to incorporate regularizing priors and estimate statistical uncertainties. In this work, we develop a fully Bayesian treat...
